I am trying to build a spy in my colony, but as soon as it was done it said my spy was exposed... Is this because of another spy in my colony?

Also i can never use spy protection for some reason

You need a spy on your colony in order to use Spy Protection.

Also, it could be that there was another spy on your colony.
Can you please post a screen shot showing the event?

My spy was exposed when he landed in my Conquerer's Colony... Not sure how it works either.

When two spies of different alliances meet they will immediately have a spy battle, and the victor will stay, the loser will be disbanded.

In both of your cases I believe the spy was defeated by another spy that was at the colony longer than yours.
