My guess would be some sort of alliance tag designating them being a sub or something. I dunno.

Or even worse, have features implemented that would increase co-operation between a sub and its main. In any case, I'd go against it.

Its not the case. What could you consider an alliance that hands over relics to you for the win? Subs are alliances that can attack the main too. I just see no difference in an ally that helps you and a sub. Both are individual alliances working for your win.
